During the last major update I ran into an issue where the pet bar was stuck in the default blizzard position. Before the update I was able to use the bar effects cooldowns, grey out, etc... from CT_BarMod along with Dominos. After the update the pet bar for my warloc hunter etc was stuck int he blizzard default position.
I've already taken the measure of removing one of the addons (sadly ctmod) but I'd love to see this resolved. I've tried a few mods to add cooldowns to my buttons but I really want CT back.
I did try enabling BottomBar which did fix the pet bar... but my menubar disappeared and my action bar became stuck like the pet bar had been. I've tried fixes to other pet bar problems in the past but I can't seem to resolve this on my own.

CT_BottomBar breaks up the standard Blizzard UI elements into separate movable items. Since Dominos replaces all of those same standard UI elements with their own, you should disable CT_BottomBar.
CT_BarMod has four options called "Shift class bar up", "Shift pet bar up", "Shift possess bar up", and "Shift totem bar up". If those options are enabled, then CT_BarMod will try to change the position of those bars. Once you disable those options and reload your UI (/reload), CT_BarMod will no longer affect those bars.

I don't use bottom bar for the obvious reason you stated and I've checked or rather unchecked all the items in BarMod. This conflict started with the last major version has nothing to do with settings sadly. Wish it did. Cause if it did I wouldn't be here.

If it is not working for you after disabling those options and reloading your UI, then I'm not sure what the issue is. Doing that solved the problem for me. You could try disabling all addons except for CT_BarMod and Dominos and then test it again. There might be addon other than Dominos that is conflicting with CT_BarMod.
I tested it using CT_BarMod 3.302 and Dominos 1.16.3.
After logging in I saw that my pet bar was in the default position. I disabled the four shift options in CT_BarMod, and then reload the UI by typing /reload.
After the UI finished reloading, the pet bar was now being positioned by Dominos and I could use Dominos to move the pet bar wherever I wanted to. Each time I reloaded the UI, changed zones, or re-summoned my pet, the pet bar stayed where I had moved it using Dominos.
