I use CT_BarMod and CT_BottomBar. In 3.3 these problems started to happen:
a) (often) after I exit vehicle:
- action bars do not return to "normal"
or
- main action bar returns to normal, but CT_BarMod groups and right bars 1 and 2 do not appear;
b) (rare) after I enter vehicle:
- action bars disappear, "pet" bar has vehicle abilities, but main action bar is "normal". It's inconvenient because "pet" bar does not display whether ability is in range.
I have "Hide the standard vehicle frame" enabled and "Do not hide" CT_BottomBars. I had these problems happen on mage, druid and hunter characters, with and without pet.

Are you in combat when the issues occur, or do they also happen when not in combat?
Could you post a list of the addons that you are using?
If you don't have a way to generate a list of your addons, there is a text file that you can open which contains the names of all your addons. You can then select all the lines and copy/paste them into a reply. This is the file to look for:

I have not been able to experience the issues that you described in your post.
I downloaded and installed most of the addons that you listed from either www.wowinterface.com or www.curse.com. I downloaded CT_BarMod 3.300, CT_BottomBar 3.301, and CT_Core 3.306 from www.ctmod.net.
These are the ones I did not find or install (some of the names look like old or discontinued libraries/addons):

Some of the adons were not updated for WoW 3.3, so I told the game to load all out of date addons. I didn't know which ones you had enabled and which were disabled, so I enabled everything that I could.
Everything was tested at default settings (no options were changed). I did change the CT_BottomBar settings to the ones you mentioned in your post. It is possible that there is some setting which needs to be changed in one or more of the addons in order to make your issue appear.
I tried getting into and out of each of the vehicles associated with these four different daily quests multiple times, and each time it worked ok for me:
1) Pushed Too Bar (from Frosthold, Storm Peaks)
2) Shoot 'Em Up (from Shadow Vault, Icecrown)
3) Vile Like Fire! (from Shadow Vault, Icecrown)
4) No Fly Zone (from Death's Rise, Icecrown)
Have you verified (by typing /ct while in game) that you have the correct versions of the CTMod addons?
Are there specific vehicles that you are having the issue with, or does it happen with any vehicle?

I even re-downloaded CT addons from this site.
I had these problems in ToTC-5 and Oculus. I cannot tell if they happen with any vehicle, because I haven't been doing vehicle dailies for a long time.

happen to me too
i sometimes need to enter a vehicule again to repair it
ToTC-5 and Oculus or quest it happen like 50% of time
sometimes i lose all down screen sometimes its only few part
i had to get a mod for refresh ui while in fight in ToTC-5
all my addon are up to date
i play my hunter this week so i couldnt tell if it happen on other char
